I am a Junior in High School and I have been struggling with physics this past semester. I do not think I will be able to reach a semester A in the class this semester so I have to settle with a Semester B. Will having a B in a class that will not be my major in College and A's for the rest of my classes hurt my chances of getting into top schools?

Getting a B does not necessarily make you look bad when compared to an applicant with an A in the same class. It's all contextual. The level of difficulty of your class also matters (Regular/Advanced/Honors/AP/other). A "B" in an AP class is considered better than a "B" (or even an A) in a Regular class. When you're trying to challenge yourself with rigorous coursework, colleges will take it positively.
Top colleges consider applications with a broad perspective. They're not just looking for a 4.0; applicants with perfect GPAs and test scores are rejected from top colleges every year. Top colleges want students to take the initiative to excel beyond academics, and if you're able to do that really well, you're a competitive applicant.
