I got a C in one of my AP classes, followed by 2 B's (also AP classes) and 3 A's (regular, required classes). But, because I had a really bad case of COVID, I couldn't bring my grades up for the next semester. If my advanced classes increase in grade by the end of 2nd semester, will having covid be a valid excuse in the explanation section of my college application?

I had a similar experience last year after getting COVID during winter break.
Usually, you can email your school's counselor (even if you're still applying) and have them write an exception on your report card. This will not affect your GPA negatively based on my experience. I also come from a college prep school, so grades are pretty difficult. But, most people who have taken COVID tests and they have come back positive/quarantined while notifying the school have an exception on their grading database.
Also, (If your chosen college offers it ) do an interview with an alum. This way, you could tell them more about your experience having COVID and they will be sure to note that on their evaluation.

I had covid at the end of the semester when I was trying to turn my grades around, and was really sick, and couldn’t study because of how sick I was. Because of it, my test scores were bad, and I couldn’t improve my grades
