I am a usual all honors/AP student who wants to remain competitive to colleges. During my sophomore year of high school, in addition to Honors Geometry, I took Algebra 2 online so that I could skip ahead to AP Precalculus and then AP Calculus.

My concern is that, since the place I took it (TTU K-12) doesn't do honors courses, it's one of the only classes on my transcript listed as regular. Is there anyway I can let colleges know in my Common App that, while it was regular, it was taken online? Maybe I'm overreacting, but I'm not sure what to do!

Yes, you can include this in the academics section on your applications on Common App. For example, on an application for a specific college on Common App, there can be a box under the "Academics" section of the application that says something like "Have you had any extenuating circumstances that have affected your coursework, but that are not described elsewhere in your application? If so, tell us about them here.", where you can explain why your Algebra 2 class is listed as regular.
