I'm currently in my sophomore year, and my grades are basically A+ and A, but I got 2 Cs this year, do I have a shot in the best universities?
If you can do enough extracurricular and take extremely advanced classes, think AP and dual-enrollment, are in honor societies, then get a nearly perfect score on your SAT and/or ACT, you might have a chance. All of these are already needed for top colleges, depending on your definition of top colleges. 2 Cs isn't the end of the world, but it does make your life more difficult.
I think that you might be fine. From a college counselor my parents got me, I have been told that many people have struggled through the pandemic even if your Cs were not during Covid. But compared to the past GPA and stats, it is significantly different and lower. So I don't think you need to worry. Top schools may look at your GPA but they also look ate course rigor. You can always try to apply for fun, and if you get in Congratulations.
